There was no application for bail and Donovan was remanded in custody at Leeds prison.
He will appear before Leeds Crown Court via video link from prison next Wednesday.
The court heard an order banning the identification of Shannon-in the media was not being imposed in view of the widespread publicity.
Shannon's mother, Karen Matthews, 32, did not attend the hearing, but her neighbours Neil and Amanda Hyett - who are Shannon's uncle and aunt - sat in the public gallery.
The court appearance marked the start of the legal process, but the process of interviewing Shannon has only just begun.
The Crown Prosecution Service is keeping the case "under constant review" as Shannon faces weeks of questioning about her 24-day ordeal.
