Cheshire Police said a 22-year-old female and a 24-year-old male, both from Runcorn, are helping with inquiries.
A police spokesman said the two-year-old boy, also from Runcorn, died last night.
Police said the results of the post-mortem examination will be released early this evening or tomorrow.
The house where the toddler died, located on Tilbury Place in Murdishaw, has been cordoned off by police as they continue their investigations.
Neighbours have named the boy's father as Jason Jones, who lives at the house in Tilbury Place, and Kelly O'Rourke as the mother.
Ambulance crews discovered the child at 10.30pm on Tuesday night.
Neighbour Lee Shearer, 19, said: "I was driving out of the street when I saw the ambulance.
"Fifteen minutes later, my mum rang me saying she heard lots of screaming.
"She went to look out of the bedroom window and someone was carrying the little kid out to the ambulance and his arms and legs were lifeless.
"She said someone then ran into the street shouting 'He stopped breathing'."
A police spokesman added: "We hope events will become clearer throughout the course of the day.
"At this moment it is too early to say what has led to this tragedy."
The house is just a few streets away from where Kieran Coupe, seven; and Guy Davies, six; lived before they were killed crossing the M56 two weeks ago.
