Police said while the parade passed peacefully, stones, missiles and a number of petrol bombs were later thrown during sporadic attacks.
Two officers were hurt when missiles were thrown as a man was arrested in Waterloo Place, and motorists were later warned to stay away from the Fahan Street area.
The police officers' injuries are not believed to be serious.
Witnesses said that in the Magazine Street area one officer was forced to CS gas spray when he was surrounded by a large group of people when another man was bring detained.
Tourists in a nearby hotel looked on as several petrol bombs were also thrown at police.
A significant quantity of alcohol - including 578 glasses, bottles and cans - was also seized throughout the day.
Around 4,000 Apprentice Boys and 130 bands took part in the annual parade to commemorate the Relief of Derry. The PSNI thanked those who worked to help ensure the parade passed off without major incident.
Superintendent Paul McCormill said: "We are pleased that the parade itself passed off well and would thank everyone who worked towards this."
Police said they would continue to monitor a number of areas. Jim Brownlee, Governor of the Apprentice Boys of Derry Association, said the 320th annual commemoration should be a peaceful and enjoyable for its members, guests and for the citizens of the city.
