The Prince was at the Barracuda club, in Newquay, Cornwall, in the early hours of Saturday morning, during a weekend with friends.
He is thought to have left about an hour before a fight broke out at 2.30am in which a man was left with a serious facial injury.
A spokesman for Devon and Cornwall Police told the Daily Mirror newspaper: "It was a very nasty assault.
"We can categorically say neither the Prince nor his party were involved with the incident."
Three men were arrested and later released on bail.
Assault victim Dan O'Callaghan, 19, told the newspaper he had arrived at the Barracuda between 12.30am and 1am and friends told him the Prince was there.
"I didn't believe them so I went to have a look," he said. "He was sitting at a table separate from other people. There were some bodyguards there."
Mr O'Callaghan said a broken bottle was pushed in his face later that night while he was on the dance floor.
The Prince spent the weekend at The Hotel, in Watergate Bay. Clarence House declined to comment.
