Samantha Wright, 25, was last seen alive in Edinburgh on June 12 last year.
Police investigating Miss Wright's disappearance found the remains in a "receptacle" in the garden of an address in Magdalene Drive, in the Duddingston area of the city, on Monday night.
A 57-year-old man will appear at Edinburgh Sheriff Court in connection with the discovery.
Chief Inspector Paul Bullen of Lothian and Borders Police said: "It is with great sadness that we bring our missing person investigation to a close and must now begin a new line of enquiry to determine the circumstances surrounding her death.
"We still, however, do not know what happened to Samantha between being viewed on CCTV footage in the east end of Edinburgh and being found here in Magdalene Drive.
"Anyone who may have seen her after June 12 2008 and has information that can help us with our investigation is urged to contact police immediately."
Miss Wright was last seen alive at the Jobcentre in the High Riggs area.
She was registered as a missing person in January this year, after her family raised the alarm when she failed to contact them at Christmas or on her birthday.
Originally from Stevenage, Hertfordshire, Miss Wright moved to Scotland three-and-a-half years ago after visiting the city with her family.
