The teenager, who has not been named, will appear before Leeds Youth Court charged with assault occasioning grievous bodily harm following the attack on Shaquille Clarke-Adams at Allerton Grange School, in Moortown, Leeds.
"A 13-year-old boy has been charged with causing grievous bodily harm and will appear before the Leeds Youth Court on February 6," a West Yorkshire Police spokeswoman said.
"The injured boy continues to receive treatment in hospital but his injuries are not thought to be life threatening."
Shaquille, aged 14, remains in a stable condition in Leeds General Infirmary after being stabbed three times in the chest and stomach in a classroom.
A force spokeswoman said both boys were pupils at Allerton Grange, and according to reports Shaquille is a talented footballer, on the books of Leeds United's youth academy.
Students spoke of their shock at the attack, which they said took place in the school's D-block.
A 16-year-old Year 11 pupil said: "It's really shocking. Not many kids around carry knives. We're just really surprised."
Richard Morris, chairman of governors at the school, described the attack as "highly unusual" and said the pupils were usually well-behaved.
He said: "Nothing like this has happened in the school before and it is all the more shocking because students' behaviour is normally of a high standard. "This is a highly unusual incident and we can reassure families that Allerton Grange is a safe environment," he said.
