The youngsters, aged 12 and 15, both suffered minor leg injuries in the attack in Fallowfield, which borders the Moss Side area of south Manchester, on Tuesday night.
They were taken to hospital for treatment, Greater Manchester Police said.
A spokesman said officers were called to Lloyd Street South last night after reports of car damage and shots being fired.
The 15-year-old was standing at the street's junction with Platt Lane when shots were fired from inside a dark car which had pulled up. The vehicle was then driven off.
A short time later the 12-year-old, who had been in the garden of a house in the same street, was also taken to hospital with a graze to his leg.
Police said later that they believed the 12-year-old was an innocent bystander in the incident.
They are keeping an open mind over the motive behind the shooting of the 15-year-old.
They have appealed for witnesses.
