The 28-year-old singer was arrested in the Tower Hamlets area of east London.
He is being held at an East London police station after the car he was travelling in was stopped by police.
A Scotland Yard spokesman said: "A 28-year-old man was arrested in east London on suspicion of possession of drugs. He is in custody at an east London police station."
Doherty took the stage at the V festival in Stafford with his band Babyshambles. One reviewer said Doherty finished the set by demolishing the drum kit after starting four hours late because of traffic.
Less than two weeks ago, a judge told Doherty he must kick his drug habit or go to jail.
The singer admitted driving illegally while in possession of crack, heroin, ketamine and cannabis in High Street Kensington, west London.
District Judge Davinder Lachlar asked for reports on Doherty's rehabilitation before making a decision during a hearing at West London Magistrates' Court. Doherty, who enjoyed a high profile relationship with supermodel Kate Moss, has undergone a stomach implant to help him kick drugs.
Outside the court, he told reporters: "I'm banned from London. I can't stay with my mum."
His solicitor, Sean Curran, later said Doherty was not banned from the capital, but said his bail address was outside London.
