Lincolnshire Police said nine members of the same family were all injured when the Land Rover crashed into the River Witham at Tattershall Bridge, near Coningsby.
A police spokesman confirmed that the youngest of seven children inside the car had died at Lincoln County Hospital.
It is thought that the yellow Land Rover entered the water after passing another vehicle on a single-track road at Witham Bank.
The spokesman said all nine occupants got out of the Land Rover, which had contained two adults and seven children, aged between three and 13.
Two of the children were taken to Boston's Pilgrim Hospital, while the other casualties were taken to Lincoln County Hospital, where the youngest child died.
Four of the children are said by police to have "potentially life-threatening" injuries while both adults escaped serious injury.
Officers said the accident at Witham Bank also involved a minibus towing a trailer.
Anyone with information about either vehicle is urged to contact the Lincolnshire Police witness hotline on 01522 558855.
