The suspected replica assault rifle was found during a search after a pre-planned raid at an address in Tedder Road, Croydon, south London.
The teenager was arrested on suspicion of possessing a firearm and bailed. A 19-year-old man was subsequently arrested and remains in custody.
Forensic experts have begun examining the weapon to find if it had been successfully converted to fire bullets.
The gun was discovered hidden under clothing at the house and one line of inquiry is that the girl did not know it was there.
One source close to the investigation said a large number of people, some with suspected gang links, had access to the property.
A Metropolitan Police spokesman said: "The weapon is believed to be a replica, but we currently await results of a forensic examination.
"A girl aged 13 years was arrested on suspicion of possession of a firearm and taken to a south London police station. She has been bailed to return.
"We have subsequently arrested a 19-year-old man on suspicion of possession of a firearm. He is currently in custody at a south London police station."
The raid, which involved officers from a specialist gun crime unit and members of the CO19 armed response team, took place at about 1.30pm on Tuesday.
