In a statement issued by 10 Downing Street, the Prime Minister echoed the words of the Chief of the General Staff, General Sir Richard Dannatt, in describing the Prince as an "exemplary" soldier.
And Mr Brown said the whole of Britain would be proud of the service Harry has performed.
Mr Brown said: "As Sir Richard Dannatt has said, Prince Harry has been an exemplary soldier and is serving with dedication in the finest traditions of our Armed Forces. The whole of Britain will be proud of the outstanding service he is giving.
"For the last 10 weeks, he has joined the thousands of members of the British Armed Forces who have served with such distinction in difficult circumstances in Afghanistan since 2001. I want to thank Prince Harry and all of our service personnel for their contribution and service."
There were also tributes to Harry from the other political parties.
Shadow defence secretary Liam Fox said: "It's clear he wanted to do his duty and to carry out the work he was trained for. He is a brave young man amongst many brave men and women who are putting life and limb on the line for the security of our country. We are proud of them all."
Liberal Democrat defence spokesman Nick Harvey said: "Prince Harry and all the men and women serving in our Armed Forces should be applauded for their courage. Sound judgment is needed to ensure his safety and that of those around him."
Defence Secretary Des Browne said: "I am delighted that Prince Harry has had the opportunity to serve on operations in Afghanistan with his battlegroup.
"In common with all the other British soldiers in Afghanistan he has done so with courage and distinction. We can be proud of him and all his fellow soldiers - we owe them all a great deal."
