The decapitated corpse of Lakhdar Ouyahia, 43, from Kilburn, was found on Kingsgate Place, Kilburn, north London, on Wednesday wrapped in blankets.
His head was found in the Grand Union Canal in St John's Wood, west London, on Saturday afternoon, Scotland Yard said.
Mohamed Boudjenane, of nearby Kingsgate Road will appear at Highbury Corner Magistrates Court charged with his murder.
A post-mortem examination carried out at St Pancras mortuary found the cause of death was a "blunt instrument to the head".
A man and a woman in their 30s were arrested an address in Alvaston, Derby, for allegedly assisting an offender. They have been bailed until next month.
Police were called to the supermarket at 7.10am by a passer-by who found the body inside a portable cage used to move goods around.
