Four people - two drivers and two co-pilots - were travelling in the boats when the incident happened in front of crowds of several hundred people in Dover Harbour.
The dead man - named by sources as Alex Edmunds - was the co-pilot of one of the boats at the event, which is thought to have been attended by his parents.
A Kent Police spokeswoman said: "At 12.40pm Kent Police was notified of a collision between two powerboats taking part in an organised race during Dover Regatta.
"Four people were travelling in the boats. One of the four, a man in his 40s, suffered fatal injuries and was pronounced dead at the scene."
Kent Police said the man's family had been informed and the coroner notified.
The boats were removed from the scene and taken away for further examination as part of the police investigation.
Kent Fire and Rescue Service sent two crews to Marine Parade following initial reports that a man suffered severe injuries and was trapped in a boat.
Emergency crews had been preparing to airlift the casualty to hospital, but he died at the scene from serious multiple injuries.
Simon Smith, manager of Dover Fire Station, said the collision occurred "well out into the harbour", telling the BBC: "We had to shield the casualty from the eyes of the people watching. A large number of people were under the impression that it was a display they were watching."
