Second-in-line to the throne William was said to have been left concerned and angry by the "threatening behaviour".
Clarence House said the Prince found it incomprehensible that such "potentially dangerous" activities were still continuing as a jury hears evidence at the High Court about the car crash in which his mother died.
CCTV footage has shown the melee of paparazzi outside the Ritz Hotel, from where the Princess and Dodi Fayed set out on their final journey.
The jury has heard how several photographers pursued the Princess's Mercedes in cars and on bikes prior to the fatal events in the Pont de l'Alma tunnel on August 31 1997.
William and Kate, who have rekindled their relationship after splitting earlier this year, were photographed as they left London's Boujis nightclub.
Paddy Harverson, the Prince's Clarence House spokesman, said: "Prince William was concerned by the threatening behaviour of the paparazzi in London.
"Having already been photographed leaving the club, he and Kate Middleton were then pursued in his car by photographers on motorcycles, in vehicles and on foot.
"The aggressive pursuit was potentially dangerous and worrying for them. It seems incomprehensible, particularly at this time, that this behaviour is still going on."
