Craig Meehan, 22, of Moorside Road, Dewsbury Moor, West Yorkshire, appeared before magistrates in Dewsbury accused of 11 specimen offences of possession of indecent images of children.
He was arrested and charged on the same day that Shannon's mother, Karen Matthews, saw her daughter for the first time since her disappearance.
Nine-year-old Shannon went missing on February 19 and was discovered hidden in the base of a bed in a flat in Batley Carr, just one mile from her home in Dewsbury after a dramatic 24-day search by police.
Meehan was remanded in custody until April 11 when he will appear again at Dewsbury Magistrates' Court.
Meehan entered the dock in handcuffs and sat between two security guards, looking straight ahead, throughout the 10-minute hearing.
Wearing glasses, grey tracksuit bottoms and a black Manchester United shirt with the name Ronaldo and number seven on the back, he spoke only to confirm his name, address and age.
He showed no emotion as prosecuting solicitor David Holderness told the court that Meehan faced 11 charges of possessing 140 indecent images of children graded at levels one to four - on a scale where one is the least serious and five is the most serious.
Meehan's uncle, Michael Donovan, 39, of Lidgate Gardens, Batley Carr, has been charged with Shannon's kidnap and imprisonment.
His trial has been provisionally set for November 11 at Leeds Crown Court.
