Francesca Bimpson was one of four children injured in the blaze in Norwood Grove, Liverpool, just after midnight on December 2 last year.
Graham Heaps, 43, of Woodside Terrace, Crumlin, Newport, South Wales, is to face Liverpool magistrates.
The toddler died three weeks after the fire at Alder Hey Children's Hospital.
Her sisters, Anne-Marie, 17 months, Christina, eight, and 14-year-old brother Kieron were treated for the effects of smoke inhalation.
Their mother, Eleanor Skelhorne, 36, suffered minor injuries and smoke inhalation.
Francesca's father, Kieron Bimpson, also 36, broke his legs jumping from a first-floor window.
The family were all asleep when the front of their home was set alight.
Mr Bimpson jumped out of the house first so he could catch the children when they jumped. But terrified Francesca fled her mother's grip and ran back to her own bedroom.
Heaps has been charged with the murder of Francesca, five counts of attempted murder against the toddler's family and with arson with intent to endanger life.
