The former movie star, who is now the Republican Governor of California, will speak to delegates via a live video link instead.
Mr Schwarzenegger said he was "disappointed" not to be able to attend the Blackpool conference, due to delays in the Californian legislative programme.
He praised Mr Cameron as an "outstanding leader" and said he wanted to continue to work with him on combating climate change.
A Conservative Party spokesman said it was a "diary issue" and Mr Schwarzenegger had to cancel an important trip to India as well.
He was scheduled to give a keynote speech on September 30, the opening day of the conference. His appearance now will be shortened and he will not give a full speech, the spokesman added.
The pull-out will disappoint Mr Cameron, who was looking forward to the appearance by the star of films such as The Terminator and Kindergarten Cop.
Mr Schwarzenegger said: "David Cameron is an outstanding leader and I was very disappointed in not being able to attend the Conservative Party Conference. I look forward to participating in the conference live via satellite and will continue to work with David on combating climate change. Additionally, I have postponed my trade mission to India."
The party spokesman added: "It's a shame that Governor Schwarzenegger will not be attending conference in person.
"We're delighted though that he will be addressing delegates live and he wants to assure party members that he'll be back."
