The 20-year-old, who cost the club around £5.4million from Hertha Berlin last week, put the Spurs XI 2-1 ahead when he sidefooted home after 54 minutes at the New Recreation Ground.
Tottenham had taken a sixth-minute lead through Leigh Mills but Grays, managed by former Spurs player Justin Edinburgh, grabbed a scrappy equaliser through Ben Watson.
Boateng restored the advantage after the break before being substituted and Spurs gained a man advantage when Karl Murray was sent off following a tangle with Tom Huddlestone.
Another recent recruit, Adel Taarabt, added a third after a Huddlestone shot rebounded into his path in the 68th minute before Grays substitute Danny Kedwell grabbed a consolation.
Aston Villa continued their preparations for the new Premier League season with a 1-1 draw at League One Walsall.
Villa had led for most of the game after Paul Boertien put through his own net after six minutes.
Martin O'Neill's side dominated for most of the first half at Bescot but Walsall responded after the interval and claimed a deserved draw with a late Paul Hall equaliser.
