George Burley suffered the first defeat of his reign as Scotland manager, on his first away trip, against a side who look in impressive form ahead of Euro 2008.
The Czechs were stronger from the start, with Jan Koller missing two promising early chances.
Scotland's David Clarkson scores during the friendly match against the Czech Republic.
Shortly before half-time, Craig Gordon blocked Jan Polak's strike and Marek Jankulovski's rebound shot hit the side-netting. Scotland kept their heads up, though.
Debutant James Morrison almost grabbed a goal, from Kenny Miller's pass, but Petr Cech saved. But the Czechs took the lead after an hour. Libor Sionko took Zdenek Pospech's pass on his chest before firing home from close range.
There were three goals in the final six minutes. Poor Scotland defending allowed Celtic target Michal Kadlec to power an angled drive past Gordon. Within a minute, another debutant, David Clarkson, pounced on Shaun Maloney's cross, spun and struck confidently to cut the deficit.
But the Czechs had the final say as Sionko twisted and turned in the Scotland area before looping in the clincher. Scotland skipper Stephen McManus admitted: "The scoreline was flattering."
