A trademark cross set up Peter Crouch's goal just after half-time and it was a similar story with the centre for Michael Owen's close-range finish.
It means Beckham has been involved in assists for three of the four goals netted by England since McClaren ended his 11-month exile from international football.
Beckham said: "Everyone knows I love playing football so I wasn't nervous going into the game but I've enjoyed this last couple of weeks.
"England are undefeated since you came back? It's only two games. We will wait and see. Hopefully it continues but I've enjoyed this last couple of weeks.
"Can you continue right through to the European Championships? Yes, I believe I can carry on for a long time.
"I'm sure LA Galaxy will do everything possible to help me play for my country and I'll definitely be here.
"I believe I can play for many, many years but we will have to wait and see, A lot of things change in football but I believe I can play for many, many years."
Beckham believes England can be happy with their work in the past fortnight as they revived hopes of reaching the finals in Austria and Switzerland.
He said: "I think we have been pleased with the last two weeks, starting with the 'B' game against Albania, going through to Brazil at Wembley and now this main game in Estonia.
"I think the Brazil game set us up for this game. We needed a good performance to get the confidence back and we did that against Brazil.
"Even though they scored in the last couple of minutes, we felt we played our football and we performed well and it set us up for tonight where there have been some great performances all the way through the squad."
Joe Cole scored the opener before Beckham's precise crosses saw Liverpool striker Peter Crouch and Michael Owen complete a comfortable win.
