Durham fast bowler Harmison struck twice as West Indies found themselves 157 for four shortly after tea, replying to England's 370.
He snared Daren Ganga and Runako Morton in two separate spells but arguably should not have been operating when he claimed the first: West Indies lodged an official complaint after Harmison opened the bowling having contravened international playing conditions, under the laws of cricket, by practising on the edge of the square between innings.
West Indies manager Mike Findlay contested Harmison taking the new ball during the lunch interval, visiting match referee Alan Hurst to make the point, though Hurst insisted no further action would be taken after reserve umpire Rob Bailey halted the pre-innings preparation after a couple of minutes.
Harmison was straight into the action and dismissed West Indies captain Ganga in his opening over, the second of the innings, as the tourists reached 17 for one at the break.
Liam Plunkett also struck in his initial over as Chris Gayle steered to gully just as he appeared into his stride.
Morton's positive intent included two straight sixes off Monty Panesar but Harmison's ability to extract extra bounce culminated his stay when Andrew Strauss held a straightforward catch at first slip, though the Durham man's radar was wonky on the second day as he sent down numerous wides.
Shortly after tea West Indies lost their fourth wicket as Ian Bell pouched an excellent bat-pad catch to remove Devon Smith for 40 and hand Monty Panesar his 50th Test wicket.
Earlier he helped Bell towards three figures as England added 74 for the final three wickets.
Warwickshire's Bell cruelly fell three short of a seventh Test match hundred when he edged behind off Corey Collymore.
