After Neil McKenzie fell for two before lunch, Proteas skipper Graeme Smith and Hashim Amla set themselves up for a big partnership, looking comfortable as they took the tourists past the 100 mark off 174 deliveries.
But Krejza, bowling into a stiff sea breeze at the WACA, produced one of the balls of the summer so far to dismiss Amla for 47 before Johnson struck in the next over, getting an edge from Smith (48) that flew onto the stumps.
Krejza flighted a delivery to Amla and got the ball to turn wickedly off the deck, slip through the gate as Amla attempted to drive, and take the batsman's off-stump.
The two wickets, along with Johnson's early dismissal of McKenzie, saw the Proteas through, with not-out batsmen Jacques Kallis (28) and AB de Villiers (16) doing well to resist an intense spell of Australian pressure before putting on 41 runs for the fourth wicket so far.
Just after lunch though, Smith and Amla seemed reluctant to attack Brett Lee and Krejza, who was generating some significant finger spin off the hard WACA wicket.
But the introduction of Johnson and the re-introduction of Peter Siddle into the attack encouraged the batsmen to play their shots, Amla imperiously flicking anything close to his toes into the fence.
Smith came into the Test under an injury cloud, having hurt his elbow against Bangladesh, with the skipper requiring a pain-killing injection 45 minutes into the session.
The injury didn't seem to affect his batting too much as he cut Krejza powerfully to the fence to reach 40, Smith's highest score against Australia.
But Krejza, brought back on at the Prindiville Stand end once the breeze blew up, soon turned the match in Australia's favour with his memorable delivery to Amla.
