Clarke, Michael Hussey (133) and Phil Jaques (100) all contributed tons as the hosts declared on 551 for four.
In reply, Sri Lanka lost two quick wickets at the hands of Brett Lee and accepted the offer of bad light when it came with the tourists stuttering on 31 for two.
Australia have never lost to Sri Lanka in eight Tests and that record looks in no danger of being broken as the hosts totally dominated the second day.
After a rain-affected first day, the skies had cleared for the second morning, which started 30 minutes early to make up for the lost time on Thursday.
Resuming on an overnight total of 242 for three, fourth-wicket pair Clarke and Hussey heaped misery on the Sri Lankan attack with a 245-run partnership that ended shortly before tea when Hussey was caught at short cover by Marvan Atapattu.
The duo's blistering assault brought a combined total of 27 fours and three sixes as the tourists' bowling attack ran out of ideas.
Andrew Symonds then took to the crease to rattle off his third Test half-century with a brisk 53 from 61 balls before Australia captain Ricky Ponting brought a halt to the innings.
Sri Lanka's response got off to the worst possible start when Sanath Jayasuriya (seven) edged Lee's delivery into the gloves of Adam Gilchrist.
Only three more runs had been added to the Sri Lanka total when third man Michael Vandort fell to the same combination.
