Boyce thundered a header beyond Scott Carson with two minutes remaining following a corner from Jason Koumas.
That capped a fine fightback with Henri Camara cancelling out Ishmael Miller's opening goal for West Brom.
Eight minutes in, Ryan Taylor tried his luck with a free-kick from 25 yards but only succeeded in sending it over the top. And Wilson Palacios raced into the area four minutes later only to see his effort blocked.
Wigan pushed forward and on the half-hour Antonio Valencia picked out Emile Heskey but he sent his header wide.
West Brom took the lead in the 47th minute after a mistake by Titus Bramble. The central defender tried to chest the ball down and clear but released Miller instead, who skipped into the area and rifled a shot beyond Chris Kirkland.
Taylor almost equalised with a free-kick in the 55th minute after being bowled over by Paul Robinson, but sent his effort narrowly wide.
Robinson was left red-faced, like Bramble before him, as he failed to pick up Camara's run when Heskey played the ball forward and nodded the ball into the striker's path, although it took a fine finish with the outside of his boot.
Kirkland came to Wigan's rescue five minutes later as he blocked Jonathan Greening's powerful shot from the edge of the area.
Wigan then grabbed a dramatic winner with two minutes to go when Boyce thundered a header beyond Scott Carson following a corner from Jason Koumas.
