The right-armer will be miss Thursday's sixth match of the series at Trent Bridge, as well as Sunday's final game at Chester-le-Street due to inflammation of the tendon in his right knee.
Broad was also rested for the third ODI earlier in the series, but is expected to be fit to play in the Champions Trophy which begins in South Africa next week.
England were able to replace Broad with James Anderson for Thursday's match with the Lancastrian returning from his scheduled two-match break.
Broad will now have a week to rest and ensure his fitness for England's first match of the Champions Trophy against Sri Lanka on September 25.
England have been drawn in Group B of the tournament alongside the hosts South Africa, New Zealand and Sri Lanka with the final at SuperSport Park in Centurion on October 5.
England chief medical officer, Nick Peirce, said: "Stuart has had a niggling injury to his right knee for some time which had been manageable and until recently had not led to him missing any cricket. This ongoing niggle, a tendinopathy, or inflammation to the tendon, has recently flared.
"This requires rest and as a result Stuart won't be available for England's final two matches of the NatWest Series. We expect Stuart to play a full part in the forthcoming ICC Champions Trophy after which time he will undertake a strengthening programme prior to England's tour of South Africa."
Peirce also revealed he would make an assessment on injured all-rounder Luke Wright, who was on Wednesday ruled out of the series after injuring his toe in training earlier this week, after the final match against Australia at Chester-le-Street on Sunday.
"Luke Wright continues to make good progress after splitting his left big toe last Monday and he'll be re-assessed at the conclusion of the NatWest Series," he added.
