Cisse headed home after Danny Collins flicked on an Andy Reid cross and it was enough to send Hull hurtling ever closer to the relegation zone.
The visitors pushed desperately for the equaliser with George Boateng and Caleb Folan both coming close but the home side hung on for a crucial win.
Hull started the game well as Manucho was close to connecting with a cross from the left by Geovanni and moments later former Sunderland midfielder Kevin Kilbane steered a low shot just wide.
The home side grabbed a scarcely deserved opener in first-half injury time when Collins flicked on Reid's deep cross and found Cisse who duly nodded past the helpless Boaz Myhill.
Cisse almost grabbed a second early in the second half, bursting through the Tigers' defence and lashing a low shot which was well blocked by Myhill.
Kenwyne Jones thought he had netted in the 48th minute when he nodded in a cross from Reid from point-blank range, but the assistant correctly ruled him offside.
Grant Leadbitter played in Reid with a 63rd-minute through ball but the Irish midfielder spooned his shot over.
Hull's Craig Fagan crossed from deep on the right and substitute Caleb Folan rose highest in the box to head inches wide.
Sunderland could have wrapped it up when substitute Daryl Murphy lashed a low shot against the post.
