Brazilian defender Lucio set the home side on course for the last 16 in the 12th minute and Daniel van Buyten made it two 10 minutes before the break.
A brace from Lukas Podolski put the result beyond doubt with 15 minutes remaining before Steve Lovell netted a consolation for the Dons in the 83rd minute. Two minutes later, Mark van Bommel completed the scoring as Bayern eased into the next round.
Bayern grabbed the opener when Alan Maybury brought down Toni Kroos and was lucky not to see red for a professional foul.
Lucio drilled the resultant free-kick through a seven-man wall and into the roof of the net before keeper Jamie Langfield could even react.
The German's second again stemmed from a foul just outside the penalty area by Sone Aluko on Marcell Jansen, and dangerman Kroos lifted the free-kick into the danger area for the giant Belgian to head past Langfield from close range.
The third came as substitute Miroslav Klose's shot was only parried by Langfield and Podolski was on hand to strike the loose ball high into the net in the 72nd minute.
Five minutes later, the Germany striker, who is more certain of his place in the national team than he is for his club, headed Bayern's fourth after rising unchallenged at the far post to meet Bastian Schweinsteiger's corner.
Lovell scored a consolation for the Dons four minutes after coming on, meeting Barry Nicholson's free-kick at the far post.
But Van Bommel restored Bayern's four-goal advantage with a low, drilled shot into the bottom corner of the goal five minutes from time to send the UEFA Cup favourites closer to their aim of winning in Manchester in May.
