The Ivorian quickly apologised for his actions but the FA and the Metropolitan Police confirmed on Thursday they were investigating.
The FA have also written to Burnley to request information on missiles thrown at Chelsea players from the Burnley section at Stamford Bridge.
A statement on their website said: "Chelsea striker Didier Drogba has been charged with violent conduct. Drogba is alleged to have thrown a missile into the away section of the crowd after scoring during the League Cup match at Stamford Bridge."
The incident occurred after Drogba scored the opening goal, with Burnley later equalising and going on to claim a famous penalty shootout victory
Drogba has until 6pm on Monday to appeal the charge and a regulatory commission will hear the case on Tuesday.
Tottenham manager Harry Redknapp has put the spotlight on the fans who threw a coin at Drogba after being targeted himself at Villa Park earlier in the season.
"I have met Didier Drogba and he is a terrific guy, I'm sure it's the kind of thing that when he woke the next morning he would have deeply regretted," Redknapp said.
"Fans should not be throwing coins in the first place. A linesman got badly cut when he was hit by a coin up at Villa and it made a real mess of his head. He could have lost an eye. It's something we don't want to see in football but you can't be throwing them back.
"Drogba is a role model back in his own country for what he has achieved here. He made a mistake and I'm sure that he knows it."
