Gordon, 26, has failed to recover from a thigh injury and will be replaced for the crunch Group Nine clash by David Marshall.
The news is a huge blow for Scotland's hopes of reaching the play-offs, with Gordon in inspirational form in Saturday's 2-0 victory over Macedonia.
Manager George Burley gave him as long as possible to prove his fitness, but the game comes too soon for the Sunderland goalkeeper.
Gordon sat out training on Monday, and Burley had been hoping he would recover in time.
Cardiff's Marshall, 24, will win just his fourth cap.
He made his competitive debut in last month's 4-0 defeat in Norway and has conceded 11 goals in his three appearances to date.
