With just four minutes of the hour-long session remaining, the 22-year-old McLaren star was in a lowly 15th position and trailing Ferrari's Felipe Massa by 1.5 seconds at the Interlagos circuit.
Hamilton had clearly been running on a high fuel load early on - he was 0.5secs down on the fastest lap he posted on Friday - but then with perfect timing, the World Championship leader produced a lap time of one minute 11.934secs to split the Ferraris of Massa and title rival Kimi Raikkonen.
In front of his home crowd and chasing a second successive win on this track, Massa thrilled his fans with a lap of 1:11.810.
That was just 0.124secs ahead of Hamilton, with Raikkonen only a further 12 thousandths of a second adrift.
Hamilton's McLaren team-mate Fernando Alonso could manage only eighth.
