Durham and England fast bowler Harmison had to sit out his county's maiden Lord's final last weekend after suffering discomfort in the championship match against Surrey at Riverside, having only recently returned from hernia surgery.
Durham won the Friends Provident Trophy final against Hampshire in Harmison's absence - and after subsequent scans, it has been decided he will be unable to play any more cricket for six to eight weeks.
The scans confirm Harmison - who described himself as "heartbroken" when he had to miss Lord's - has a muscle tear in his right lower back.
The 28-year-old's misfortune is a blow to both his county - still in the shake-up for a first championship title in their short history - and his country, who will be hoping the pace spearhead is back in harness in time for the start of the Test series in Sri Lanka in early December.
An England and Wales Cricket Board statement read: "Harmison will continue to undergo rehabilitation treatment under the guidance of the ECB and Durham medical teams.
"The England team management will consider opportunities for Harmison to play cricket in the lead-up to the Test tour of Sri Lanka in November.
Harmison has retired from limited-overs international cricket and is therefore not involved in next month's World Twenty20 or the one-day trip to Sri Lanka which follows.
He took part in England's 3-0 Test series victory over West Indies in the early part of this summer, before being diagnosed with the hernia problem during the final match at Chester-le-Street.
Harmison did not undergo surgery, however, until after he reported more pain during Durham's championship match against Sussex at Horsham in mid-July.
