VVS Laxman edged a Mark Boucher delivery to wicketkeeper Morne Morkel for 35 in the 34th over but Mahendra Singh Dhoni (28 not out) made good headway to leave India on 191 for four at tea.
He and Sourav Ganguly (59no) put on an unbeaten partnership of 66 but with India still trailing by 227 runs, they have their work cut out to avoid an innings defeat.
Ganguly completed his 33rd Test 50 off 86 balls and was let off soon after when he came down the track to Paul Harris but edged behind to Boucher, who failed to snaffle a simple catch.
South Africa claimed three wickets before lunch having declared on their overnight score of 494 for seven at the start of the day - a lead of 418.
Virender Sehwag, Wasim Jaffer and Rahul Dravid all fell cheaply to leave India on 95 for three in their second outing, but Ganguly and Dhoni offered some resistance after lunch as the hosts attempted to restore some pride.
