Jayawardene lost fifth-wicket partner Tillakaratne Dilshan, run out, in trying to reach three figures but was celebrating his 21st Test hundred in the following over, the first after tea when he rushed through for a single off Ryan Sidebottom.
His 195 in the drawn match in Colombo last week had hoisted him alongside Aravinda de Silva in his country's list.
England finally ended their frustrating wait for a second-day wicket when, after a day of near misses, Alastair Cook's freeze-frame run out of Dilshan for 84, halted a 149-run stand for the fifth wicket.
The dismissal in the 45th over of the day came as a result of Dilshan attempting to steal the single which would have taken Jayawardene to his milestone.
Jayawardene dropped the ball into the off-side and Dilshan called his partner for a run, only for Cook to pounce from gully and narrowly defeat a despairing dive from the batsman - it took third umpire Asoka de Silva a couple of minutes to make up his mind.
Cook's Essex colleague Ravi Bopara was celebrating a maiden Test victim three balls later when Prasanna Jayawardene edged behind.
But Sri Lanka ploughed on in an evening session of increasing gloom to progress to 330 for six.
Time is not England's side as they attempt to address a 1-0 deficit and a week of downpours meant the playing area could not be prepared in time for the scheduled 10am start on Tuesday while more wet weather led to further revision of play.
