After winning the toss and opting to bat first at St George's Park, the tourists posted a testing 252 for seven, thanks largely to a brilliant 98 from Marlon Samuels.
A 52 by opener Sewnarine Chattergoon also contributed to the Windies' healthy tally while Patrick Browne weighed in with 35.
The Proteas reached 256 for three with eight balls to spare, Kallis leading the way with a century off 120 balls while captain Graeme Smith contributed 56 to secure an unassailable 3-0 lead in the five-match series.
Herschelle Gibbs was the first South Africa batsman to fall when he got a top edge to a Daren Powell delivery and was caught at third man by Jerome Taylor for 15 to leave the home team 40 for one.
Smith and Kallis then came together and shared an 82-run stand for the second wicket before the skipper chipped a ball from Samuels straight into the safe hands of Darren Sammy at mid-wicket.
AB de Villiers contributed 18 but then found Taylor at mid-on off Fidel Edwards. That left South Africa 168 for three and brought JP Duminy to the middle to join Kallis.
The duo put on an unbroken 88-run partnership to ease South Africa past the finish line with just more than an over to spare.
Duminy finished 36 not out from 50 balls with Kallis' 121 coming off just 133 and including 12 fours and one six.
In the Windies' innings, Samuels' knock of 98 came off just 88 balls and included seven fours and four sixes.
