Clark picked up the wicket of Virender Sehwag in his second over and Lee struck two overs later to dismiss Rahul Dravid as India limped to 41 for two at lunch.
The home side are chasing a victory target of 299 in 83 overs after Ricky Ponting declared Australia's second innings on 228 for six half an hour into the morning session.
Sachin Tendulkar reached the interval on 16 not out, still needing another 48 to overhaul Brian Lara as the highest run scorer in Test cricket. Gautam Gambhir was at the other end on 12.
Sehwag had already received a life - wicketkeeper Brad Haddin dropping a chance off Lee - by the time he edged a Clark delivery to Matthew Hayden at first slip having made six.
Dravid got off the mark with a boundary straight past Lee, but he was the victim of a stunning catch from Ponting.
The former India skipper, who made just five, attempted a forcing shot on the on-side and the Australia captain dived to his left to snaffle a fine catch.
Australia had started the day needing quick runs and although Haddin lost his overnight partner Shane Watson early, runs came at a canter.
Watson added nine runs to his overnight 32 and had added 75 in partnership with Haddin for the sixth wicket when he was bowled by Ishant Sharma.
Haddin remained unbeaten on 35, while Cameron White made a quick 18 before the declaration.
