Hamilton was on course for a comfortable third place which would have seen him increase his lead over McLaren team-mate Fernando Alonso - but with 15 of the 58 laps remaining at the Istanbul Park circuit, the 22-year-old Briton's right front tyre shredded.
Hamilton managed to recover and finished in fifth place, but his advantage over Alonso - who grabbed a place on the podium - is now just five points with five grands prix remaining.
It was a pole-to-flag victory for Massa, reminiscent of his debut triumph on this track a year ago as he again won easily, finishing 2.2 seconds ahead of team-mate Raikkonen.
Ferrari's second one-two this year means they have now closed the gap to McLaren in the constructors' race to a mere 11 points.
Nick Heidfeld claimed fourth for BMW Sauber, and behind Hamilton came Heikki Kovalainen for Renault, Nico Rosberg in his Williams and Robert Kubica in the second BMW Sauber.
David Coulthard finished 10th for Red Bull Racing, while Jenson Button was a creditable 13th after starting 21st due to his Honda requiring an engine change following qualifying, with Anthony Davidson 14th for Super Aguri.
A jubilant Massa said: "It's amazing. It's the second time I've won here from pole, it's fantastic. I love the place, I love the track. Here is where my career takes a switch when I can start fighting with the frontrunners. I'm proud to win in front of my mum and dad."
Raikkonen felt second was the best he could manage after passing Hamilton off the grid into the first corner.
"We had a good car, in these days in Formula One it's hard to get past - the race was decided on Saturday (in qualifying)," said Raikkonen. "When two team-mates are fighting, it's usually who is first that is going to stay there."
