Murali overtook spin rival Shane Warne's career haul with the dismissal of Paul Collingwood, his 709th career victim, and finished with six for 55 as the tourists were dismissed for 281.
Facing a 93-run first-innings deficit, Sanath Jayasuriya scored a superb 78 as Sri Lanka closed on 167 for two.
The veteran left-hander eventually perished leg before wicket to Matthew Hoggard - but his 113-run partnership with Michael Vandort, Sri Lanka's biggest-ever opening stand against England, swung the advantage firmly back to the hosts.
Vandort departed for 49 as the evening gloom closed in, well held by a diving Ian Bell in the slips off James Anderson.
Earlier in the day, Muralitharan's wait to become Test cricket's leading wicket-taker was extended by a determined England batting effort - Ryan Sidebottom contributed 31.
But the new ball offered greater bounce and that eventually accounted for Collingwood.
Kevin Pietersen, meanwhile, is unlikely to field after suffering a cracked finger in the first innings - but will bat again if required.
