Murray, who is hoping to prove his fitness for next month's US Open, again looked to be hampered by the wrist injury which has ruined his year.
The Scot held his first service game but was rarely in the match thereafter as the Cypriot cruised through.
It was a sorry effort from the Scot, who due to injury and time away from court did not look the 16th-ranked player in the world.
The 14th seed, playing in only his second tournament since May, never had an opportunity to break during a 48-minute battering.
Conversely, the unseeded Baghdatis capitalised on five of six break opportunities and won 15 of 17 first-serve points, including five with aces.
The world number 18, Baghdatis has now beaten 20-year-old Murray on both occasions they have met.
On a positive note, Murray revealed he is no longer too badly hampered in his shot-making by his wrist injury.
"I decided after my matches last week and then a few days before the tournament here that I was going to try to hit some more (forehands) and, I hoped, be pain free - and I haven't had any bad reactions," he said.
"It was feeling better, and I guess it's pretty much 100% now. It's a good sign."
