Pietersen told the Daily Mail last week that he was "at the end his tether", was eager to return home and explained how losing the captaincy in January has left him mentally exhausted.
But Flower, who also reiterated his desire to be made permanent coach, said: "Kevin didn't say he didn't want to play for this team. I believe what he meant was he wants to get home and see his family."
He told BBC Radio Five's Sportsweek programme: "Everyone misses their family to varying degrees when they're on a 10-week tour.
"That phrase has obviously been seized upon but he'll be doing everything within his power to help us win this one-day series.
"I know Kevin pretty well. He's been training very hard and he's fired up to win. Kevin is very proud about what he does and of this team. Sometimes in his down time he gets homesick like everyone else.
"But this isn't a bad place to be and we all appreciate how lucky we are as international cricketers.
"He's no different - he appreciates where he is. There are many tougher things we could do in this world. Kevin does appreciate that. But he's a little frustrated and that's been seized upon."
