Wicketkeeper Prior suffered a back spasm in the football warm-up and the toss was delayed 10 minutes to allow him to test the injury following treatment.
It meant that England made just one change to their side, with injured all-rounder Andrew Flintoff replaced by fast bowler Steve Harmison.
England captain Andrew Strauss won the toss and opted to bat first as a hectic morning finally returned to normality.
Prior had left the field of play at 10am alongside physio Kirk Russell. He received treatment before England's management made a decision on his fitness.
With all-rounder Flintoff, the matchwinner for England at Lord's, already ruled out because of his persistent knee injury, it was another major disruption to the home team's preparations.
Paul Collingwood even took the gloves at one stage as the players continued their practice.
Flintoff was ruled out at 9.20am after it was decided that his creaking body was not up to back-to-back Tests.
Australia, meanwhile, recalled wicketkeeper Brad Haddin in place of Graham Manou and drafted in paceman Stuart Clark for his first match of the campaign in place of spinner Nathan Hauritz.
