After winning the toss and posting a disappointing return of 226 on Thursday, the Proteas regained control on Friday by skittling out the tourists for just 118 before moving onto 179 for two at stumps.
Amla (85) and Kallis (76) will begin play on Saturday looking to put the test beyond the Black Caps as south Africa look to be cruising to victory.
The hosts lost both openers cheaply, with Herschelle Gibbs the first to go when he edged to Michael Papps at third slip off Shane Bond for eight, and skipper Graeme Smith soon following him back to the pavilion after being bowled by an inswinging yorker from Chris Martin for nine.
Resuming on 41 for two on Friday morning, the Black Caps found themselves all out for 118 - trailing the first innings by 108 - shortly after the lunch break.
Night-watchman Shane Bond made just one before being bowled between bat and pads by Dale Steyn and Stephen Fleming (40) then got an outside edge to a Makhaya Ntini delivery and was caught at third slip by AB de Villiers.
Scott Styris put on 11 before nicking Kallis to Smith at first slip and next over Kallis returned to second slip and snapped up Jacob Oram (one) off Steyn.
The over after that the all-rounder saw off Ross Taylor for 15 by inducing an outside edge and having him caught at gully by Gibbs and South Africa wasted no time in cleaning up the tail after lunch, with Daniel Vettori (seven) getting a leading edge to Ntini and finding Paul Harris at mid-on in the first over of the second session.
Martin then joined Brendon McCullum in the middle but it was not long before both fell as Steyn completed his five-wicket haul.
