Vaughan hit a majestic 87 on the first day of the second Investec Test but perished in bizarre circumstances when his turn to the leg-side struck short-leg Jehan Mubarak in the midriff and lodged between his thighs as he took evasive action.
As the Sri Lankans celebrated their belated breakthrough, 33-year-old Vaughan hung his head in disbelief that England's 133-run opening stand had come to its end. His dismissal sucked the momentum out of the innings, as only 34 runs came from the remaining 18.4 overs before tea, with England reaching 167 for one.
Having won the toss and batted, just as he did four years ago when Sri Lanka triumphed by a whopping innings-and-215-run margin here, Vaughan cashed in with a dozen boundaries.
He reached his 50 with a pull to fine-leg off Dilhara Fernando, the second of his three boundaries in the over, and scored 74 of England's 97 runs before lunch.
Opening partner Alastair Cook, dismissed in the opening over of both innings in the defeat in Kandy last week, progressed to 54 not out Tea at a more sedate pace.
England handed Stuart Broad a debut and recalled former world number one bowler Steve Harmison for the second match of the Investec Series.
With Matthew Hoggard ruled out with a back injury, England opted for extra height with 6ft 7ins Broad and the lanky Harmison edging out James Anderson in the selection equation.
