Having bowled out the hosts for 325 in the opening session, the Proteas found runs hard to come by and had stumbled their way to 88 for four at tea - a lead of just 28.
Resuming on 27 for two after lunch, captain Graeme Smith (35) and Jacques Kallis (15) but were both dismissed by Sehwag to leave India in a strong position to level the series.
Earlier in the day, India tail-enders Ishant Sharma and Shanthakumaran Sreesanth had helped their side establish a 60 run first-innings lead.
Responding to the tourists' first innings total of 265, India began day three on 288 for nine and Sharma (14 not out) and Sreesanth (29) added 37 to their 46-run partnership before the home side were finally dismissed.
Paul Harris, who finished with figures of three for 101, claimed the final wicket as Sreesanth was caught at short cover by Ashwell Prince.
South Africa's second innings then got off to a shaky start as they lost two quick wickets.
Sreesanth claimed his 50th Test scalp when he trapped Neil McKenzie lbw for 14 while Hashim Amla fell for a duck shortly before the lunch interval, with Harbhajan Singh claiming his wicket.
