Resuming on 240 for seven, the tourists were hoping they could bat for at least the first session and frustrate New Zealand on a flat-looking wicket.
But they lasted only 4.1 overs, with 19-year-old seamer Southee capping a memorable Test debut by claiming two early wickets to finish with five for 55.
Southee, man-of-the-tournament in the recent under-19s World Cup in Malaysia, struck with the first ball of the day to deny Stuart Broad his maiden Test half-century.
Broad had batted sensibly the previous evening to resume unbeaten on 42 but pushed forward to the first ball of the day and edged behind to wicketkeeper Brendon McCullum.
Monty Panesar followed three overs later when he played around a straight ball from seamer Chris Martin and had his middle stump removed.
Southee finished off England's innings in the next over, Ryan Sidebottom miscuing a pull.
The teenager therefore had his five-wicket haul and was applauded off the pitch by his team-mates following a stunning debut.
