Armstrong's team, Astana, confirmed the injury in a brief statement on their website.
The seven-time Tour de France winner suffered a fall along with several other riders about 20km from the end of the 170km stage on a section of narrow roads.
The 37-year-old was treated in Palencia before being transferred to a hospital in Valladolid.
Depending on the severity of the injury, it could bring into question Armstrong's plans to compete in the Giro d'Italia and the Tour de France later this summer.
It is approximately six weeks to the start of the Giro, which lasts from May 9 to 31, while the Tour runs from July 4 to 26.
Even if Armstrong recovers in time to race, the injury will severely disrupt his preparation.
Armstrong's Astana team-mate Levi Leipheimer said on his Twitter feed: "Lance was involved in a huge crash as the road narrowed and became very rough. He wasn't far from the front, as he was riding top 10 all day."
Team leader Johan Bruyneel reported on his feed: "Clean collarbone fracture without complications. Should be fast recovery."
