Danny Murphy put Fulham ahead from the spot in the 51st minute after Ryan Nelsen was adjudged to have fouled Diomansy Kamara.
Rovers captain Nelsen made a clumsy tackle on the edge of the area and referee Mike Dean signalled for a penalty which Murphy stroked home.
The former Liverpool midfielder could have been called on again but Dean was unimpressed by appeals for Andre Ooijer's handball.
But Brett Emerton responded in emphatic fashion for Mark Hughes' side when he fired home left-footed from Jason Roberts' knockdown just six minutes later.
A well-worked move saw Kamara fire the Cottagers ahead for a second time. Simon Davies crossed from the right wing and the Frenchman converted from close range in the 63rd minute.
But the Londoners did not look like holding on to their lead and it was no surprise when Stephen Warnock pounced 12 minutes from time.
Roberts brilliantly made space for himself on the edge of the penalty area and coolly squared the ball across goal to the far post where Warnock was on hand to fire home an angled equaliser.
Both sides pushed for the winner, setting up a dramatic finale to an entertaining second half, but the breakthrough never came.
