Steady rain throughout the morning had initially delayed the session by 15 minutes as the medical helicopter was unable to take off before the start was put back a further quarter of an hour.
All cars with the exception of Ferrari's Kimi Raikkonen then managed to set at least one sector time although only three drivers, Williams duo Alex Wurz and Nico Rosberg and Toyota's Jarno Trulli, were able to complete full laps before proceedings were brought to a halt.
Rosberg will suffer a 10-place penalty in qualifying after being forced to change his engine.
The scheduled 60-minute stint was then abandoned seven minutes before the end of the official finish time.
It remains to be seen whether this afternoon's qualifying session will be affected, although it is sure to be an unpredictable affair given none of the teams were able to undertake any sustained running in wet conditions on the revamped Fuji Speedway, a new addition to this season's Formula One calendar.
With three rounds to go, Sunday's 67-lap race could prove to be a pivotal point in the three-way championship battle between McLaren pair Lewis Hamilton and Fernando Alonso and Raikkonen.
Hamilton leads his team-mate by two points in the driver's standings with Raikkonen 13 points behind the Brit, who set the fastest overall time during Friday's two free practice sessions.
