Chasing a victory target of 389, the key moment came when Proteas batsman Jacques Kallis was controversially given out caught behind off the bowling of Fidel Edwards for 85 when the ball appeared to clip his shoulder.
The hosts were eventually bowled out for 260, with Edwards (three for 37) the pick of Windies attack.
Resuming the fourth day on 146 for eight, the tourists were dismissed for 175.
Left-arm spinner Paul Harris picked up both wickets to finish with four for 35.
The South African run-chase got off to a terrible start as Daren Powell and Edwards ripped through the top order, leaving them on 45 for three at lunch.
However, Kallis took centre stage in the afternoon session after Ashwell Prince departed for 10, stabilising the innings with a beautifully-crafted knock.
The all-rounder combined well with AB de Villiers, putting on 112 for the fifth wicket, until he departed after a questionable decision from umpire Russell Tiffin.
Jerome Taylor then bowled Mark Boucher for 13, Dwayne Bravo removed Harris for a duck and de Villers (60) chipped a Taylor delivery to Marlon Samuels at mid-on.
Andre Nel (34) and Dale Steyn (33 not out) contributed some late-order runs with a stand of 67, but Darren Sammy accounted for Nel and Samuels claimed a wicket in the shape of Makhaya Ntini (one).
